After setting the deletion flag in the R3 material master that field does not seem to be transferred to SCM. Is this standard behaviour? If so is there other way to synchronize the deleted materials between systems.

The integration of the deletion flag of the materials is not automatic. The process is explained in [1] and in the OSS notes 364287 and 1271791. The option to 'Log Deactivated Material Masters' must be set in CFM2 and the report RCIFMTDE must be executed to change the procurement type to P (external planning). Then mass maintenance must be used to set the deletion flag and later an archiving run must be executed to delete the material with deletion flag.
