If we make manual pricing changes on items created by RBA, new ATP checks will delete the pricing changes. Is there a way to avoid that RBA deletes the pricing changes?

The sub-item created by rules-based ATP is always deleted and recreated in new ATP checks. One way to handle pricing is to do the changes in the main item and have those conditions copied to the sub-item (a custom development is needed for this). In OSS note 1676482 there is an alternative development use main item conditions.
